The Indian Trail and South Rim Trail run through the woods above the gorge. Pets aren't allowed on the Gorge Trail itself.

Watkins Glen State Park: the rule in full

Up to two pets on a leash of 6 feet or less, supervised at all times, in day use areas unless a sign says otherwise. No pets in playgrounds, buildings, boardwalks, pools, spray grounds or guarded beaches. Pets are not allowed on the Gorge Trail.
